Can Inkscape separate colours for screen printing.

Hhmmm.....if I understand what you mean by "color separation".....yes.

Based on what I've learned in helping other Inkscape users with their t-shirt designs, it seems that you need to put all the objects of the same color, on the same layer. And have a layer for each color.
