Images output in one folder

if I choose images subfolder should also be edited,
but the output is in one folder.

But I like the output in subfolder!

You need to use variables (which are marked with <>) if you want the output in subfolders:
http://photobatch.wikidot.com/variables

For example save in:
<folder>/<subfolder>

or:
/home/markus/output/<subfolder>
